Ran into this on a client's fixed bundle setup this week: the bundle discount showed correctly on desktop, then recalculated wrong the moment a customer swapped in a variant that already had its own compare-at price set.
Most bundle apps price off the base variant price, not the live/effective price, so a product that is already on sale inside a bundle gets double-discounted or under-discounted depending on rounding. Customer sees one total at checkout, does math in their head, and doesn't trust the cart.
Fix was simple once we found it: strip compare-at-price from any variant that goes into a fixed bundle and let the bundle app own the discount math end to end, nothing layered on top. We build on Sleek Bundles Upsell (ours) for exactly this reason, it reads the live variant price rather than the compare-at field.
If you run bundles, worth a 2 minute check: add a product that already has its own sale price into a bundle and see what total you land on.
